Some websites will tell me that my browser doesn't accept cookies.
I did have cookies deactivated, but the per-site options said they were
still active for this site, and there were indeed even some older ones in
store.
If I activate cookies in general, I still get the error. Then I deactivate
the "for this site only" and "delete when closing Opera" options, so
everything is as open for cookies as possible, but the site still insists
my browser was refusing them. Deleting all stored cookies, terminating and
restarting Opera doesn't help either.

I'd say it's the fault of the websites, but there are several of them,
they are large, and the used do work just fine with Opera until recently.

This problem also varies with different Browser installations and only
occurs under Linux for me. Other browsers on the same machine work fine.

You're being a bit vague -- *which* large sites?

It reminds me a bit of http://succseed.com (a web shop). I get a "your
browser does not accept cookies" message when I try to use the
shopping basket. I get it in Opera and in Firefox, even after
relaxing my settings more and more (like you describe above). I had
to use Internet Explorer at work to make it work.

I thought so too, at first, but the thing is that I _can_ use it with
Opera from a different machine, in the same LAN.
I might of course have overlooked something but the fact that it used to
work, and that it still does work with other installations points to
Opera. Especially heise.de is known to have no prejudices against
lesser-known browsers or operating systems.
I have a suspicion that it has to do with the fact that I turned cookies
off first, then only enabled them again after I got the error message.
Either the site remembers my old settings and doesn't realize I changed
them, or the browser tells me it's changed them and doesn't tell the site.
Third option: I got it completely wrong. But before I start questioning
everything I see and do, I wanted to see if anyone had the same problem
(even better: a solution).

Good reasoning. I guess that's different from my http://succseed.com
problem, since it failed in the same way in Firefox. Perhaps in my
case it's a buggy web shop framework, classifying all problems as "oh
no, there are no cookies!".
